Loki would smell noticeably different from a human both in terms of natural scent and any possible scent adornment. More notably, he would also smell decidedly different from any other Asgardians, which is something Garrett is more than welcome to pick up on if he should happen to be in a position to notice it.
While I assume Loki's 'magic' abilities arise more out of a natural and learned aptitude for the manipulation of energy -- grounded in physics, that is, rather than purely magical -- Garrett is more than welcome to smell it on him. He's spent his life around magical (in the same sense as the above) objects, as well, so that's also something that could be noticed.
You're also more than welcome to assume the staff would work if Loki attempts to use magic on him directly. :)
EDIT: Oh yeah, I forgot to add -- if he can hear heartbeats and/or respiration, he should be able to notice that Loki's is rather slower than a human's would be.
